I have both DVD and Stereo remotes in my vehicles; they have never been stolen or damaged.
My contract stipulates the charge for a lost or damaged remote, which is about 4 times what a new one costs. I would just charge it back to any client who trashed or lost one.

First determine if there is any need for them to be in the back, most times there is not. We did have a unit once though that the only way to press PLAY of the DVD was to have the remote. But if they are not needed not much reason to have them back there. Just another thing to keep track of and we already have enough to worry about.
Will mostly depend on the equipment you have though. But for the most part leave them up front with you until they have a need for them. 95% of your rides will never even use your DVD/VCR so it's mostly a non issue.
And if the VCR or DVD unit is up front with you it is usually easier to just controll it yourself than to try to explain to the passengers how to use it. I mean we had one system that was like this:
TURN THE TV TO VIDEO 1
TURN THE RADIO TO AUXILLARY
PRESS POWER ON THE VCR REMOTE
PRESS LINE IN ON THE VCR REMOTE
PRESS POWER ON THE DVD
PRESS PLAY ON THE DVD REMOTE
Easier just to say to the customers: oh I see you have a DVD would you like to view it on the trip? Let me set that up for you. DONE
But yea if you really need the remotes to make your system work good to have a backup as well. We got a few on ebay. Find out the model number of the remote you have and set up a favorite search for them and they will email you when one comes on the market.

I always keep them up front with me, if they need them I'll send them back, that way I know to keep track of them.

We keep our remoes in the front, if needed the chauffeur will let them use them, but are fully responsible for them. We have lost several!!!

Remotes are either useless or unnecessary in our cars. This is a service business so let us serve our clients instead of falling into the self-serve trend. Many of our clients own cars with as many or more gizmos than our cars so let's enable them learning to enjoy genuine service. If we show them what a pleasure it is to receive first class service, they will appreciate the difference between their everyday self-service world and what we have to offer. Otherwise we are enabling the rental cars equipped with GPS, the taxis and the "I'll drive myself in my own well-equipped luxury car" mentality. Everyone complains about Wal-Mart, but there are an awful of of people shopping there because they received no service or selection from other retailers. We are not immune to this malady. SERVICE, SERVICE, SERVICE!!!

Good point, and one of the reasons I leave the remotes in back. The audio-visual systems are indeed complicated, and the chauffeurs do get them set for clients; however, I find that the controls on the remotes are more intuitive, and easier to use than the buttons on the faces of the DVD players and stereos.
Chauffeurs really should not be getting the DVD player going while driving, and clients don't always make such requests while the cars are stopped.
I look it like another nice amenity available to the client, and as I said, they seem to be able to work the systems better with these devices. How many of you actually get up to go "hands-on" with your TV, DVD Player or Stereo at home? We are all more used to remotes.

We keep it upfront and give it to the DJ of the group. That way that person will be responsible in giving the chauufeur back the remotes.

Remotes are always in the back and accessible.
Chauffeur's must always check for them at or before the final drop. It's amazing how many times this 'check for remotes' turns up a clients cell phone, pager, CD Case, etc...
Even if it's from one of their friends from previous drops that night, we make sure anything left behind goes home with the last client dropped that night.

All remotes are kept up front with driver. Rarely do customers need them.
